Question: Does Anyone have experience Amplifiying >1.5kb amplicon from Bisulfite treated Genomic DNA?
I know that about 98-99% of DNA is destroyed when you want a 95% (or better) conversion rate of your template. So it can be diffucult to amplify anything bigger than 500bp. My personal best is 1.2kb (only verified on 1% agarose gel), but I’m hoping others have ideas on >1.5kb.
Here are some details:
I use Zymo kit for bisulfite treatment (it’s the harsher of the two treatments), and elute in 10uL of volume.
I use nanodrop method to quantify DNA post treatment and my yield is around 40ng DNA (whether I am measuring nucleotides or ssDNA molecules, I don’t know).
I have on occasion purified my post BS DNA using Qiagen clean up kit to remove DNA smaller than 300bp with improved PCR amplification.
I use standard PCR conditions on a temperature gradient block, and run the amplicons on a 1% agarose gel.
For amplicons under 1kb I have 50% success when the DNA is tested with 12 primer sets. Greater sized amplicons give poorer results.Any tips, comments, rude noises welcome.
Answer: What are your PCR conditions? If you have success with smaller amplicons but not larger ones, that suggests to me that the extension phase in your PCR program isn’t long enough.
I usually do 40 cycles using the following. Yours is probably similar:
95 degrees x 30 sec (denaturing)
Tm (around 60) x 30 sec (annealing)
72 degrees x 30 sec (extension)Try increasing the last step to 60 or 90 seconds instead of 30. That’s worked for me in the past.

Moreover, with the first series, you have to buy hardware, and you will soon discover that the hardware is expensive! if you can get everything you need with a bargain, def go for it. Also knew for a solid set of dishes.
